How do I save the new file with this? I opened up an MS41 rom, clicked 'decode file', then 'save file' and nothing changes. Saved file is same as original.

There is going to be pop up window and you need to choose location and name before you saving.
Same like when you downloading something.

Active X error. You need to register dll/ ocx files.
it seems data manager would probably do this but datamanager.

However File DAT​A​ ​E​X​P​L​O​R​E​R​ ​M​A​N​A​G​E​R​.​cab is flagged as a trojan by symantec . Trojan.Gen.NPE i dont know and cant say if is is a false positive.

Result from kaspersky are:
