Can you post an EEPROM dump?
I'm currently trying to defeat the immo3 of my 2000 A8 3.7, and your model should be 99% the same.
It would also be helpful if you could post an ECU firmware dump. I want to give disassembling the firmware a try.

The 95040 file is not the right one for this model. It is for certain A4/S4s.
Are you sure the EEPROM dump is correct, it looks kinda strange.. as if its first part was missing. Shouldn't the car's serial no. be in there?
I made some progress with disassembling the firmware and might be able to kill the A8 D2 immo soon, however for now I cannot help you.. it would be helpful if someone could use an immo killer on this EEPROM image.

Try changing byte 1de from FF to 60. That's all I can find for now.

That is exactly the change I proposed, setting byte at offset 0x1de to 0x60.
Now it would be interesting to know if it works.
