What are the best setting to take full advantage of the new 1080p capabilities of Apple TV

Trying to figure out myself mate. I have just bought the new one and there is no jail brake yet so can't play my mkv,s yet so trying to work out a good convertor to change them to h.264/mp4 and to see if there is any difference between them ?
