Which channels should i make logs ? Is it ok with vcds?

Best thing to do would be load a known file, or the same stage 2 you have currently now on and log with vcds. See if everything makes sense regardng to requested to actual values of the following:

Following channels will give you enough information to see what's going on:
Boost/load: 114, 115
fueling: 002, 246, 230, 031, 113
timing: 003, 020
Timing chain VVT: 091, 093.

Better to datalog and analyze before replacing parts blindly.
