Well most USB Loader supports NTFS, FAT32 or WBFS partitions. Take your pick.
I use FAT32, all games, most homebrew programs can be store inside. Also all your covers, etc.
And if you want you can even store your Wii's nand in your HDD and boot it with Uneek or Uniiloader. No chance of bricking your Wii if you go this method.

I upgraded to 4.2 then softmodded my wii using indianna jones. I have the Gx loader which is usb.
I have a docking station a 2tb hard drive, will the wii automatically reconise the hard drive and what steps do i follow....
I also want to partition this so half my drive is for movies to play through dreambox and the other half for wii games....

Can someone help and give step by step guide would be good..

      Thanks

you can use fat32 now for wii games, but it is not recommended to format a hdd larger than 1tb to fat32. only drawback is you cant load a file larger than 4 gig, but you can use wii backup manager to split it easely.
so you have loads of choices
try and format the whole hdd to fat32 and see how you go.
partition it so you have two fat partitions
partition some to wbfs which is starting to get less used now.
all the tools are in the wii downloads section

coverfloader has not been updated for a while and proberly wont work on a fat32 drive, just use the usbgx that came with the mod. you should just be able to put iso,s on it with wii backup manager and plug it into the bottom usb port if its lying down and then start the loader and see if it detects it

hi sorry for posting on an old thread but like many other hacking/modding projects google searches lead me to very outdated answers,e.g for the longest time i had my psp on 1.5 thinking it would mess up bad putting cfw(it was a fat psp) ....anyways getting back on track, this place and you guys seem like the place for answers, i have the same formatting problem with a 2tb drive and my question was: is partition wizard,as stated on a previous post, still the best answer to this? and as a personal question, what do you guys recommend i have on my brew channel?

partition wizard should be ok for you but dont make a fat32 partition for the wii larger than 1tb
