Problems with mkv files

Guys I've got a few tv shows about an hour long each which were downloaded in mkv format. Whenever I try to convert them to mp4 or avi, the converted file is only 3 minutes long. I have plenty memory on my laptop and I'm using windows vista. I've tried 4 different converters and it just keeps on happening. Any ideas anyone?.

Kendo I want to watch them on my iPad 3.
I have tried watching the file directly through a few standalone video players on the iPad but they keep pausing and stopping which I think is because the file type is not fully supported. So I want to turn them into avi or mp4 to see if they play any better.

I'm sure mkv is only a container,have you tried DVD fab? Latest version available in the usual places

i would recommend WinAVI ALL in one Converter i have used it for years and the new version will convert most music-video -phone-& even game consoles files
the version i have is version 1.2.0.3939 but their might be a newer version out as mine is 2010 it's the only one i need
